This variant was observed in 3/16256 chromosomes in the African/African American subpopulation according to the Genome Aggregation Database (http://gnomad.broadinstitute.org, PMID: 32461654). This variant has been reported in ClinVar (Variation ID: 127646). In silico tools suggest the impact of the variant on protein function is deleterious, though these predictions have not been confirmed by functional studies. The overall evidence is insufficient to meet ACMG/AMP criteria for classifying it as benign or pathogenic. In summary, the clinical significance of this variant is currently uncertain. (less)

Variant summary: MSH2 c.403C>T (p.Leu135Phe) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 2e-05 in 251312 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.403C>T has been reported in the literature in individuals with suspected cancer or family history of cancer (examples: Mu_2016, Tung_2015, Quy_2022). These reports do not provide unequivocal conclusions about association of the variant with Hereditary Nonpolyposis Colorectal Cancer. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 27720647, 35428255, 25186627). Seven submitters have cited clinical-significance assessments for this variant to ClinVar after 2014 and classifed the variant as uncertain significance (n=5) and benign/likely benign (n=2).
