Design: I added a UMI to each viral mRNA molecule immediately downstream the barcode sequence by reverse transcription. Then I amplifed the barcode region using a set of primers annealed to the upstream of the barcode and the reverse transcription primer. The PCR product was prepared for sequencing using NEBNext Library Preparation Module.
