Design: PCR products were purified independently for each infected Daphnia. Their concentration was measured on a Qubit 2.0 Fluorometer and the samples were pooled in equimolar concentrations. Emulsion PCR and pyrosequencing were performed with the amplicon (Lib-A) kit, using GS Junior reagents and the manufacturer’s provided protocols (454 Life SciencesBranford, CT), with the input of DNA molecule-to-bead ratio decreased to 0.4. DNA bead enrichment level was within the expected range (6%).
