New global miRSeq analysis of “miRNome”: the example of PTC and nodal metastases

(Submitter supplied) The set of expressed microRNAs in a given cell type, or “miRNome”, can be explored under many different aspects. Many studies report modulations of the miRNome in a wide variety of cancers. Papillary thyroid cancer is the most prevalent type of endocrine cancer. The presence of nodal metastases increases the risk of recurrence and mortality. In our study, we performed microRNA deep sequencing (miRSeq) of 3 PTC, their matching normal tissues and nodal metastases and designed a new bioinformatic framework to analyze variations of the different aspects of the miRNome: expression profile, isomiRs and non-templated additions distributions, mutation or A-to-I RNA-editing. more...

mRNA expression profiles in non-aggressive, invasive and metastatic papillary thyroid cancer

(Submitter supplied) Paillary thyroid cancer (PTC) is the most common type of thyroid malignancy. Extrathyroidal invasion (ETİ), lymph node metastasis, and distance organ metastasis is poor prognostic factor in PTC. The metastasis is still a leading cause of papillary thyroid cancer death. The early detection of metastatic signature is crucial for identification of thyroid cancer prognosis and personalized therapeutic strategies. more...

Microarray Profiling of Circular RNAs in Human Papillary Thyroid Carcinoma

(Submitter supplied) Background: Non-coding circular RNAs (circRNAs) have displayed dysregulated expression in several human cancers. Here, we profiled the circRNA expression of papillary thyroid carcinoma (PTC) tumors to improve our understanding of PTC pathogenesis as well as to identify potential circRNA biomarkers for PTC.

Single-cell sequencing of tumor ecosystems in papillary thyroid carcinoma

(Submitter supplied) The tumor ecosystem of papillary thyroid carcinoma (PTC) is poorly characterized. Using single-cell RNA sequencing, we profiled transcriptomes of 158,577 cells from 11 patients’ paratumors, localized/advanced tumors, initially-treated/recurrent lymph nodes and radioactive iodine (RAI)-refractory distant metastases, covering comprehensive clinical courses of PTC.Our study illuminates a comprehensive landscape of PTC ecosystem that suggests potential prognostic and therapeutic implications. more...

Dissecting the transcriptomic landscape of the human papillary thyroid carcinoma by single cell RNA-sequencing

(Submitter supplied) Papillary thyroid carcinoma (PTC) is the most common malignant phenotype of thyroid cancer, with a rapidly increasing number of new cases globally. Multifocality is a common phenomenon in patients with PTC. The tumor microenvironment (TME) plays a pivotal role in cancer progression in papillary thyroid carcinoma (PTC), yet the composition and phenotype of cells within TME in bilateral PTCs are poorly understood.

Gene expression classifier in papillary thyroid carcinoma: validation and application of a classifier for prognostication

(Submitter supplied) Background: With the incidence of papillary thyroid carcinoma rising worldwide, the decision about lobectomy versus total thyroidectomy will become relevant for an increasing number of patients. There exists no reliable biomarker for metastatic potential or tendency of recurrence that could assist in the risk stratification of patients. Objective: To develop a gene expression classifier for metastatic potential by measuring RNA expression in the primary tumor at the time of cancer surgery. more...

Chromatin accessibility associates with protein-RNA correlation in human cancer

(Submitter supplied) This work describes a previously unreported link between the chromatin states and protein abundance in cancer. We curated and studied a novel cohort of human thyroid tumors that allowed us to identify chromatin features that directly regulate protein expression. We believe this is the first study to establish chromatin states that reflect protein abundances in human cancer.
