Growth protocol MCF10A, MCF7, MDA231, and MDA468 cells were maintained at constant 37oC as a control. For the experimental treatment, prewarmed (45oC) conditioned media was added to each cell line and the cells were incubated for 30 minutes. The 45oC media was then replaced with 37oC conditioned media. Cells were allowed to grow for 4 hours and RNA was subsequently extracted.
Extracted molecule total RNA
Extraction protocol Total RNA was collected from each cell line 4 hours after completion of the hyperthermia treatment using the Qiagen RNAeasy mini kit.
Label Cy3
Label protocol RNA was amplified and biotin-labeled using Illumina TotalPrep RNA Amplification Kit (Ambion).
 
Hybridization protocol 750 ng of biotinylated aRNA was briefly heat-denatured and loaded onto expression arrays to hybridize overnight. Following hybridization, arrays were labeled with Cy3-streptavidin.
Scan protocol The chips were imaged on the Illumina ISCAN. Intensity values were transferred to GeneSpring GX microarray analysis software (Agilent).
Data processing GeneSpring GX microarray analysis software (Agilent) was used to filter data based on quality of each call. Statistical relevance was determined using ANOVA with a Benjamini Hochberg FDR multiple testing correction (p-value < 0.05).
