Blood from control and PD subjects was collected in Vacutainer® CPT Cell Preparation Tubes (Becton Dickinson, Le Pont-de-Claix, France) and PBMC from human samples were isolated on a ficoll gradient. Total RNA from 5 x 106 cells was isolated using Rneasy mini-columns (Qiagen, Courtaboeuf, France). RNA concentration was measured by absorbance at 260nm using a Nanodrop ND-1000 spectrophotometer. RNA quality and integrity were checked using the RNA 6000 NanoChip kit on the Agilent 2100 Bioanalyzer (Agilent Technologies, Massy, France). All samples included in the study had a RIN>9.

Cyanine-3 (Cya3) labeled cRNA was prepared from 1650 ng RNA using the One-Color Low RNA Input Linear Amplification PLUS kit (Agilent) according to the manufacturer's instructions, followed by RNAeasy column purification (QIAGEN), Valencia, CA). Dye incorporation and cRNA yield were with the NanoDrop ND-1000 Spectrophotometer.

Data processing |
The scanned images were analyzed with Feature Extraction Software 9.5.3.1 (Agilent) using default parameters (Grid: 014850_D_20060807) to obtain background subtracted and spatially detrended Processed Signal intensities. Features flagged in Feature Extraction as Feature Non-uniform outliers were excluded.
