For ChIP-seq data, reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence, then mapped to hg19 whole genome using bowtie v1.1.2 with default parameters
For RNA-seq data, reads reads were trimmed for adaptor sequence, and masked for low-complexity or low-quality sequence, then mapped to Refseq database using TopHat with own junction and gene annotation model
For ChIP-seq data, SAM tools were used for filtering uniquely mapped, paired end reads. MACS was used for peak calling with default parameters.
For RNA-seq data the Cufflinks suite was used for transcript annotation
Genome_build: hg19
Supplementary_files_format_and_content: For ChIP-seq data BED files were generated with the genomic coordinates for PR binding sites.
Supplementary_files_format_and_content: For RNA-seq data, txt files were generated with FPKM values for all transcripts
