| Data processing |
The genotype data was processed using the GenomeStudio Software (Illumina) with clustering on the project samples themselves. Samples genotyped on GPL20641 were loaded into GenomeStudio using the manifest humanomni25m-8v1-1_b (with 2,391,739 SNPs), samples genotyped on GPL13135 (except for 2_1_T1, 3_1_T1, 4_1_T1, 8_1_T1, 10_1_T1, and 12_1_T1) were loaded into GenomeStudio using the manifest HumanOmniExpress-12v1_J (with 730,526 SNPs), and 2_1_T1, 3_1_T1, 4_1_T1, 8_1_T1, 10_1_T1, and 12_1_T1 were loaded into GenomeStudio using the manifest HumanOmniExpress-12v1_A. In total, 172 samples were genotyped, but 3 (3_2_T1, 9_2_T2, and 36_1_T1) were excluded during quality control.
