Growth protocol Grapevine plants (Vitis vinifera cv. Shiraz, BVRC12 clone) were grown in Coombe Vineyard (University of Adelaide, Urrbrae, South Australia). For the genetic transformation embryogenic calli were collected from anthers during the 2009 season. For the microarray analysis performed on grapevine, three biological replicates of fully expanded leaves were collected from control and transgenic plants before the onset of the altered phenotype.
Extracted molecule total RNA
Extraction protocol Total RNA was isolated from ~100 mg of the ground grapevine leaves tissue using the Spectrum™ Plant Total RNA kit (Sigma-Aldrich).
Label Cy3
Label protocol cDNA synthesis and labeling reactions were performed according to the NimbleGen Arrays User’s Guide (V 3.2).
 
Hybridization protocol Hybridization and washing procedures were performed according to the NimbleGen Arrays User’s Guide (V 3.2).
Scan protocol Each microarray was scanned using a ScanArray 4000XL (Perkin-Elmer) at 532 nm (Cy-3 absorption peak) and GenePix Pro7 software (Molecular Devices) according to the manufacturer’s instructions.
Data processing Images were analyzed using NimbleScan v2.5 software (Roche), background correction and standard RMA normalization were selected.
