Spheroids were cultured for 1, 7, and 14 days post spheroid formation.

Hepatocytes were isolated from N=12 C57BL/6 mice and cryopreserved in pools of N=3 to create the N=4 (2 male and 2 female) preparations used in this study. Spheroids were generated from each preparation by spontaneous self-aggregation in ultra-low attachment 96-well plates.

Total cellular RNA was isolated using an RNeasy total RNA isolation kit. The quantity and integrity of the RNA was evaluated spectrophotometrically and with an Agilent 2200 TapeStation.

Affymetrix CEL files were normalized using Robust Multi-array Average method with a log base 2 transformation (Irizarry et al., 2003). Data summarization and QC was performed using the Transcriptome Analysis Console software version 4.0 (ThermoFisher). A filtering step was performed to remove low expression probe sets using Partek Genomics Suite version 7.0 (Partek Inc.).
