Growth protocol |
Fermentation was performed in 2.2 L bioreactor. Dissolved oxygen was monitored with an autoclavable polarographic oxygen electrode. The pH was recorded on-line, but not controlled.

The cDNA and cRNA syntheses, labeling and cRNA hybridization on the oligonucleotide Yeast Genome 2.0 Array (Affymetrix, CA) were performed as described in the Affymetrix GeneChip® expression analysis manual.

Scanning was done according to the Affymetrix GeneChip Expression Analysis Technical Manual on a GeneChip Scanner 3000 7G.

Data processing |
Affymetrix Microarray Suite v5.0 was used to generate CEL files from the scanned microarrays. Data analysis was performed by using the statistical open source language R. Data preprocessing was carried out by using the Robust Multichip Average (RMA) method. The function rma is contained in the R/affy package and it implements RMA by correcting the Perfect Match (PM) probes, performing normalization and calculating the expression measure by using median polish method. In order to select genes whose expression levels were related to the experimental factors, Two-Way Analysis Of Variance (ANOVA) was performed. The P-value was corrected for multiple testing by applying the False Discovery Rate (FDR) methodology and genes were selected by imposing a cut-off value of 0.05.
