Treatment protocol |
Cells were incubated for 8 h with WT A. fumigatus conidia (AF293), ΔPrtT protease-deficient conidia (AF293 background), A. fumigatus CF, and ΔPrtT protease-deficient CF.

Growth protocol |
A549 cells were grown at a density of 1 × 106 cells/100 mm dish, and cultured in serum-free minimal essential medium (MEM) for 16 to 18 h before treatment.

Extraction protocol |
Total RNA was prepared from treated and control uninfected A549 cells with RNeasy columns (Qiagen, Hilden, Germany) as recommended by Affymetrix (Santa Clara, CA).

Label protocol |
Total RNA was reverse-transcribed (Agilent Technologies, Santa Clara, CA) and the resulting cDNA was used as a template for in-vitro transcription with biotin-labeled oligonucleotides.

Following fragmentation, labeled cDNA was hybridized to the array as directed by the manufacturer (Affymetrix).

Scanning was performed by Gene Chip Scanner 3000 and images analyzed by imaging software GCOS v1

Data processing |
The data were analyzed with Expreddion Console (RMA) using Affymetrix default analysis settings. Data was transpormed to log2 scale.
