Treatment protocol |
Tissue samples (1-5 g) were immediately frozen after dissection in liquid nitrogen and kept at –80°C until used for RNA extraction. Around 100 mg of each tissue sample were then separated on ice, placed on a tube containing 1 ml of Trizol, and homogenized with a 7-mm polytron for 2 min.

Extraction protocol |
Around 100 mg of each tissue sample were isolated on ice, placed on a tube containing 1 ml of Trizol, and homogenized with a 7-mm polytron for 2 min. Trizol extraction of total RNA was performed according to the manufacturer's instructions.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 10 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix)

Hybridization protocol |
Following fragmentation, hybridizations were performed on Affymetrix HG_U95Av2 GeneChips for 16 hr at 50C at a final cRNA concentration of 0.06 ug/ul. After hybridization, GeneChips were washed in the Affymetrix Fluidics Station and stained manually following the standard Affymetrix protocol (Expression Analysis Technical Manual, 2001, Affymetrix).

Scan protocol |
GeneChips were scanned using the Affymetrix GeneArray Scanner with default parameters. Two scans were performed for each array.

Data processing |
The data were analyzed with Microarray Suite version 5.0 (MAS 5.0) using Affymetrix default analysis settings and global scaling as normalization method. The trimmed mean target intensity of each array was arbitrarily set to 200.
