Raw intensity values were normalized using Variance Stabilizing Normalization (VSN) with RMA-style probeset summarization, as implemented by the vsnrma function of the VSN package in Bioconductor, in the R statistical software environment. As the Affymetrix miRNA 3.0 array platform includes miRNA for multiple species, prior to differential expression analysis data was filtered to include probes corresponding to mature human miRNAs.
